Do I just order the Fel-Pro 1000's or do I have to specify that they are for a motor that's been overbored?

The 1000s have a bore size of 4.090; the head gaskets are usually sized to fit the maximum possible overbore. The 1000s are actually better for a 4.1 motor, since the big bore leaves some crevice volume on a 3.8. If you get stock replacements for a 3.8, they'll be sized more like 3.900" or so.
