What happen to the computer timing when chips having more in 1-2 gears than 3-4 when the harness is not hooked to the transmission as in a Non-LU application where the solenoid harness has been removed.

The computer will think the transmission is always in 3rd. gear and will command the lower third gear timing and the richer 3rd. gear air/fuel mixture.
The only way to properly answer this question is for you to specify the chip you are using. For example, the TurboTweak chips that I've looked at don't use the tranny switches to determine 3rd/4th gear. They use mph.
I doubt if you're using the stock chip but if so, the timing is only affected by the 4th gear switch. This is for the "Highway" or "Cruise" additional advance.
