Replacing vacuum lines yesterday, right on top of the pcv there is an in-line brass "thing" i assume is a check valve. Is that stock? It appeared to be stuck, so i cleaned it and it seems to work. Car Misses at idle now. BYpassed the brass valve, car doesnt miss. Is it ok to by pass this? What does it do?

No the brass check valve is not stock. It was added because most pcv's "blow thru" when the boost comes on, pressurizing the oil pan and pushing oil out where ever it can. Even most of today's AC Delco pcv's won't block boost. So, yes you can leave it out but just check for oil leaks after you "exercise the turbo".
